Saddle bone surgery. Worse foot pain?

My daughter plays soccer in college. For 5 years, she has suffered from a large bump of bone that stuck out of the top of her foot. Once she got to college and began serious training, her foot swelled so badly that she suffered from a compressed nerve. The docs said the bone caused tendinitis which caused the swelling which pressed on the nerve. So the team docs decided to shave down the bone. Now that her foot has recovered, she hoped to be pain free but the pain (she describes it as her bone throbbing) is now worse. The docs have now decided that she needs orthotics. She doesn't have much hope at this point. Any ideas on what went wrong? She has very high arches as well.
